Multi-layering security is a good protection strategy.  TrojanHunter and Spybot Search & Destroy co-exist fine.  
 
You might be better served with SuperAntiSpyware (free or Pro) instead of Spybot S & D. SAS is getting more attention these days as a very good security program and it runs just fine with TrojanHunter.
