What does the option Scan All Modules mean?  It was not clicked on by default.  Should it be clicked on?

You should check mark that THGuard option.  It makes THGuard scan every file that is in RAM memory or passes through RAM memory during execution.  Without it being checked, THGuard.exe omits scanning certain Windows modules.
