SPAM?

Something on my computer is causing most incoming mail to be sent directly to the Deleted Items folder and I don't know what it is.  I wouldn't think that Trojanhunter Guard is capable of doing this, but could it possibly be the culprit?

No, there is nothing in THGuard that would cause this.  You need to retrain your spam filter.  It sounds like something has gone wrong in your email address allowed list.  
 
Also run a full detailed scan of your system with the latest rulesets for TrojanHunter, your antivirus program, and your spyware/adware program to see if something is found.
